There's no doubt that if Muzz is in the final he'll be feeling much less pressure than at Wimby as he'll know Fed is tired plus he'll already have secured at least a silver plus nation's attention is diluted.

If Murray beats Djokovic, does that confirm that Federer will stay no.1 in the rankings, regardless of what happens in the final and the bronze medal match?

Yes. If Djokovic loses the semi-final, he will have 11270 ATP ranking points. Even if Federer loses the final, he will have 11435 points.
11435 > 11270
However, if Djokovic does reach the final, then whoever wins Gold will be #1.

Almost certainly. 1000 of Djokovic's current points come from Canada, 600 from Cincy, and 2000 from the USO. So even if he defends all of that, the most he could gain would be a mere 400 points (not enough realistically to reclaim #1).
Federer, on the other hand, has just 90 from Canada, 180 from Cincy, and 720 from the USO. That's 990 to Djokovic's 3600 -- with huge room for improvement...

Even in this loss, Murray still helps Federer prolonging that No. 1 ranking after all. I don't know if this "little" help will have bigger effect later.
