H2H is not only indicator but is main who is better player by my opinion.
Especially in case where one player is younger than other , we all know that all older players should get at least 5-6 easy wins against younger player in his early years. Especially if the name of older player is Fed - best one in that time.
Simply Nadal is better than Federer because he is able with his grinding defense to absorb all Fed attacks and to force him to make UE or hit winner from defense.

Novak looks totally relaxed when defending, completely calm and the quality of his return is incredible. He is also extremely flexible in his game, which is facilitated by his ability to anticipate his rival’s moves. That is why I think he is a much more versatile player than I was and he is also much more athletic.”

So are we going to ignore natural disadvantage Federer already has with his one hander? This difference is easily exploited on clay where the ball bounces higher and surprise, surprise, most of their meetings have been on clay. Keeping this in mind, is it even a surprise that Nadal leads H2H?

He's never beaten Nadal at the USO, either. Reached the final 6 times, but couldn't even beat Nadal once! Also never beaten Nadal in Cincinnati or Toronto. Not even in Basel, his home tournament!

Yes because Nadal had much stronger opposition in the faces of Djokovic Murray . Until Nadal came, Federer won I think all his grand slam finals . No one was able to complete with him. That was weak era.

Lol Federer has reached 6 USO finals. How many has Nadal reached?

A weak era is having to face Ferrer two GS in a row. This is the same guy who struggled to reach QFs, let alone SFs, during the supposed Federer 'weak era'.

You cant blame Nadal when Federer loose in SF/QF against Djokovic, Soderling, Berdych or Tsonga.
Rafa was there in finals, but Federer lost match before.

Well then the exact same happened to Federer in 2005-2009 when Nadal couldn't make it deeper into non clay tournaments, which brings me back to my original point:
The H2H has too much of a statistical bias to give us a good indicator of the better player. Correlation=/=causation.

Re: Rafael Nadal Injury/Health Update Thread : Nadal confirmed for Viña del Mar
Nadal has almost 2 times wins against Fed than he does against him.
I can compare all this with boxing.
For example I am Lenox Luis , and in my prime years, there is no any boxer who can beat me and because of that I get numerous titles. After some time new young boxer comes , for example Vladimir Klitchko and he kicks my ass dozen of times.
Does all my titles won mainly against weaker boxers makes me better than he ? I think not....
H2H is more important. Especially between champions.

Fed and Nadal meet each other mostly in finals or semi-finals. And that stats proves for me who is better player.

As it proves, obviously, that Rosol is a better player than Nadal. Either you're incredibly stupid or a very bad troll. Or both.
