Something similar to what you described did last year at the Buenos Aires Challenger:

Hernan Casanova lost to Martin Cuevas in the final qualifying round (first match on Cancha 8), retiring whilst down 3-0 in the final set. Reason for retirement was "leg pain".

A little later that same day, he was on Court again (third on Cancha Central) as a Lucky Loser against Nicolas Kicker! He went on to lose 6-3 3-6 2-6

This is obvious. Those who didn't play last year are getting 360 points because they previously had a 0 pointer, those who lost R1 (or seeds 1-8 who lost R2) had a 10 pointer and therefore they're getting 350 points (SF) or 170 (QF).

Yeah, net difference. But also the fact that if you get Main Draw WC's on Mandatory Masters/Slams, you don't receive the 10 point bonus for just participating, which makes sense of course as it means the tournament could just give it to a random person (it is a Wild Card, after all) and lose yet gain points. However, sometimes Mandatories can be confusing on years in which the past year had week delays (like what happened this year before Cincinnati I think). If such years happen, just check the rankings breakdown on OER or in the ATP site on which tournaments are actually counted.

Is this one done differently?
Everyone gets the same amount, but as has been stated in the official rankings last years points don't drop until the following Monday when they are replaced with this year's points. So when you are looking at live ranking sites they will usually first remove last year points then add this years. There the effective gain for Nadal is 10 points less than Federer.
