I rate Djokovic higher, but not by much, and I understand those who don't. Should be clearer once the 5th YE#1 is secured.
Masters mean nothing as they weren't that important during the 90's. Sampras was #1 even without competing much in them and he didn't take them seriously. If Djokovic wins 1 more it'll still be 14>13.
Didn't compete much in them? He played 89 masters and won 11. Djokovic has played 91 and won 30. The difference is not really in the participating.
And of course masters tournaments were the 3rd most important ones also in the 90s, behind slams and the WTF. Sampras really ought to have done better in them. He did better in the ATP500s and ATP250s. If he wanted to focus more on smaller tournaments than on masters that's his business, but it doesn't help his resumé.
I will also remind you that if you discount masters then Nadal hasn't got anything on Sampras...
